I use an electric die grinder with a 1/4" thick, 3" diameter stone to clearance that area of the cylinder you are talking about. Then your fixed-stone hone can get most of the way to the bottom and produce a straight cylinder. Along with the tie-in between the cylinder and the main web, that area is very inconsistent around the bottom and flexes rather than cuts all the way around. relieving that area just leaves the fully supported part of the bore to worry about.
