My Doug's headers on my 69 gto have the same alignment issues with the crossmember.
I think that is LESS of an issue than the relationship to the starter, clutch, oil filter housing, lower a-arms, etc. I kinda think if the hard stuff fits okay, then it will HAVE to be a little off with the crossmember.
HARDEST part of my 69 gto was trying to put in the entire RARE exhaust that came with it. NOT a good plan to do in the driveway (I did this when I went to the 2 1/2" collector ram air repro manifolds - I have since gone to the Doug's and magnaflow).
RECOMMENDATION: Put on your headers and let your exhaust shop place and align the rest of the exhaust. When I went to 3" pipes, I went to a full Magnaflow sytem. I like it better than the RARE. I WILL put headers on, I WILL NOT try and place a full exhaust system, whether it's Pypes, RARE or whomever.
I JUST put Doug's on my 76 TA - they were maybe a touch easier than the 69 gto, but still a little of a PITA.
