I believe the YA was an early engine and the YC was a late engine. But I've seen both in GTOs. I'm not sure why the VINs were different. I had a October 1969 and an Feb 1970 YC, both came out of GTOs and had the 64 heads. One car had ram air, the other didn't, but I don't remember which was which.

i thought XF was the HO code for the auto cars

XF was the automatic GP 455HO.
The YC and YA engines came in the GTOs. I'm not sure why there were two different codes for the GTO, but I suspect it was due to a mid-year changeover in something. |

As far as the XF was concerned, the engine was the same, just the one exhaust manifold was different. And, the code stayed the same throughout the model year.

If the metallurgy had changed, then the big car engine codes should have changed as well.

Well, it had to be something. Like rods or crank prep or ???.
