Default Convertible rear water trough

When I disassembled my top to replace with new on my 72, the top well boot was tucked under the rear water trough. The instructions say it should be tacked to the rear trim stick that the rear window and top sides get tacked to. I can see where the last installer found it easier to do as I found it. It seems if there was any water in the trough that leaked out it would go in the trunk floor done the way the instructions say rather than under the trough. Boot well under trough, it would catch in the boot. Anyone clarify negatives to doing it unlike instructions?
