Brad, One of two things or a combination of both may be your trouble. Remove the door panel and run you hand thru the big holes in the door and check to make sure the bolts that hold the glass to the regulator are tight and that the bushing or rubber mounts are not worn out. Also, check the metal brackets at the top of the door (they have a fuzzy like material wrapped around them) are tight and adjusted up. One of those, or both, should stop your windows from flopping around. Are you weatherstripping pieces in good shape? The ones mounted on each side of the glass.
