I believe the 3 drain plugs got installed in the trunk floor of a 66 GTO BEFORE the trunk compartment was spatter painted. Is that correct?

Yes, they are glued in with the seam sealer and no screws.

They were probably existing tooling and continued to use then in lieu of retooling or changing suppliers. Time savings not to use two screws per plug and they get seam sealer anyway so why waste the screws? GM as all manufacturers looked for ways to save time and money.
