It may just need adjustment?
Even if rebuilt, when put back on the linkages have to be adjusted just right for a smooth shift. A mis-adjusted throwout bearing can cause problems also.

Is your throttle stop/delay one that has you at an idle/set rpm then opens when ready to go, or on the mat and the 2 step keeps it at a set rpm until ready to go?

If the only changes were cam, rods and heads, I'd say the combo needed tuned to those new changes? Intake specs to work with the heads, carb change to work with the new specs, cam wrong for head...
