I guess my advise would be to start at the obvious things and work your way down.

1) Are the motor mounts in good shape? If not the engine can be sitting crooked thus causing your interferance

2) Is the transmission mount in good shape?

3) Are the body and radiator support mounts in good shape? Take some diagonal measurements in the engine compartment to insure that the sub frame is on square and that the sheet metal is on square. Sometimes the mounts rot out and the subframe will shift causing the sheet metal to be right but the engine would be slightly cocked.

4) Is the radiator built correctly? Compare the tank and bolt hole locations from your original radiator to the new one. It might be that the new radiator mounting brackets are shifted which will screw up the shroud location. My desert cooler radiator had this problem and I have to grind and shim it to get it to fit right.
