The description of your wiring sounds good, Perhaps, as you say, the alternator may not be charging your battery enuf such that it is in a state of discharge when you shut it down. Check your battery voltage while running, especially at idle. It should be about 14 volts. Below 13 and dropping means you are not charging and the battery is being drained. Make sure your belt is tight also.
