Either carefully sandblast the rust out of the pits, or use an acid chemical and saturate the area until the rust is lifted out of the pits. Dupont has a product that works great. Let me know if you need the #.
If the metal is rust free, there is nothing wrong with filling the pitted areas with body filler. It's not like the metal is 1/4" thick, so a layer of filler won't hurt.
I would not use something like POR 15 or a "rust converter" on an external surface to hide rust.
