I just installed one of those a few months ago, and mine was winged out on one corner just like yours (the factory ones are not like that). Fortunately (?) it's made of steel about half the thickness of an original dog house, so it's easy to bend it.
Other than the dog house and the hole underneath it, the rest of the floorpan is the same between manual and auto.
BTW, you'll want to cut the hole in the floorpan tunnel almost all the way out to the weld flange on the dog house (same as factory). You'll need the clearance when installing the shifter.
