As for my opinion, Lincoln/Ford is the "GM of old" in terms of design&build of nice cars & drivelines.
Both are Ford Engines, HIS.

Differences:

* 3.5L vs 4.6L
* NA (4.6L) vs Twin Turbocharged (3.5L)
* PFI Port Fuel Injection (4.6L) vs Direct Injection (3.5L)
* The 3.5L Eco-Boost engine will kick the larger 4.6ls butt in F.E., Power, Torque, Emissions, Driveability, NVH, and durability.
