On valve cover clearance,,what if you took a cut off wheel & sliced through about 3/4 of the tubes coming up from the bottom, then bend the collector out & away from the valve cover & weld back up. Dont know if that sounds right. The bolt issue can get a little dimple to make the wrench fit. Just the thickness of a cut off wheel will make a big difference up top.

The 321 stainless headers weren’t cheap, they should have fit without any major modifications. You can't install all the header bolts. If you install all the top row header bolts, the bottom ones don't line up, the holes will need to be enlarged. Could be because either the head or header flange bolt holes were not located accurately. Both will need to be measured in order to determine which is incorrect.
Cutting and tipping them back will cause clearance issues with the suspension. Below is the spacing required to allow the header to fit with minor valve cover contact.
