The Edelbrock Performer is definitely not a copy of the stock iron Q-jet intake, the runners are clearly smaller and have a tighter bend radius. Great intake for a smaller displacement (400 cubes or less) Pontiac street engine with stock heads, would become a choke point for any large engine or any engine with ported or aftermarket heads.
The Performer RPM is not a Performer with a built in spacer, it is a dual-plane high-rise higher-RPM large-runner design that is not in any way like the Performer.
I would choose the Performer RPM for your 400 with the Edelbrock D-port heads. This intake flows well enough to take advantage of your aftermarket heads and the dual-plane design will work well on the street with a manual trans and moderate rear gearing.
If you don't have the hood clearance to use the RPM (1.25" taller than stock) I would not hesitate to run the factory iron Q-jet intake.
