The only way to get wires that fit right, especially with looms, is you have to cut to fit, period.

I use Moroso looms, and a couple of the plastic separators to keep the wires off the top of the covers. Unfortunately, you may have to buy additional plastic holders, depending on your setup.

EDIT: I use multi-angle boots on the wires
