Is the misalignment on the other side front to back or side to side? Assuming side to side a quarter inch is nothing. Could be the car was jacked up there and tweaked inwards a bit. How does the frame look down the side and along the bottom? Any sign of damage.
If the misalignment is front to back I’d suspect you might have an incorrect transmission mount.
