It sounds like the A.I.R. parts are there for aesthetics, but not functional. It's not uncommon to de-vane the pump and plug the ports in the heads as these systems are difficult to find parts for to keep them working.
Regarding your questions...
1) The spare tire cover was an extra cost option, it would be listed on your PHS invoice if your car came with it from the factory.
2) Yes, the console "box" should have a plunger switch/lamp in the round hole beside the latch opening (see photo).
3) See attached photos. It should have a telescopic "oval" shaped mast and is held on with a chrome nut onto the base that is threaded at the top.
