I cut mine so it matched how the original seal worked. The felt lining on one assembly was in very good condition so I reused it. The other vent window assembly was in poor shape so I scraped out the lining and installed new.
I bet if you shoved the seal into that lower channel the window would bind up. It's a very tight fit. I think everyone has to cut theirs to match the OE length.
