Look at this pic, there are square stick on "paint protectors" used by the factory to keep from scratching car during install. Easily made and worth sticking on your car... My 2 cents..

Could those be body putty 'squares' stuck on to seal up the holes? There's usually sealer between there when removing originals.

They are thin foam, one side sticky, squares from the factory. I suppose they do/could seal the holes as well. I found them very much a good idea, especially on the sides.
