Take it to the machine shop, let the expert tell you if it's suitable for another cut.

One would think that the flywheel manufacturer would have a "minimum thickness" spec, just like for brake rotors...although I've never seen one. I also haven't been into a manual transmission since the '80s, either. Have you contacted the flywheel manufacturer to see what they suggest?
